What each one does
Benzoyl peroxide releases oxygen radicals into the follicle. That is lethal to Cutibacterium acnes, and unlike an antibiotic it does not drive resistance, which is why it remains a mainstay of blemish treatment and is often formulated alongside antibiotics to protect them. It is mildly comedolytic as well, though that is the smaller part of its effect.
Retinol acts on the cell instead. Converted to retinoic acid, it normalises how the pore lining sheds, so fewer microcomedones form in the first place. Benzoyl peroxide clears the bacteria and inflammation in a lesion that already exists; a retinoid reduces how many lesions appear over the following months.
Where the degradation concern comes from
This caution is one of the few in the "do not mix" genre with real evidence behind it. Benzoyl peroxide is a strong oxidiser and retinoids are oxidation-sensitive. Work on tretinoin applied at the same time as benzoyl peroxide found a substantial loss of the retinoid, worse with daylight exposure, and retinol is similar enough that the caution is generally extended to it.
It does not apply to every retinoid. Adapalene is stable in the presence of benzoyl peroxide, which is why fixed-dose products containing both are sold as single formulations in a number of countries. Encapsulated retinol may be better protected too, though less has been published on that. Where the label does not tell you, separating them is the safe default.
How to arrange them across the day
The usual arrangement is benzoyl peroxide in the morning and the retinoid at night, which removes the contact altogether and spreads the dryness across the day. Alternating evenings works as well. A benzoyl peroxide wash used in the shower and rinsed off leaves very little behind and is the easiest version to fit alongside anything.
Both are drying, so introduce one at a time — two to four weeks on the first before adding the second — and keep a plain moisturiser and daily sunscreen in the routine throughout.
